PFS refers to a variety of maladies affecting the patello-femoral joint. Chondromalicia refers to the softening of cartilage, under the knee cap in your case. Chondro. is the result of PFS. PFS can include patellar malalignment (there are a number of possible causes) muscle atrophy, genetic abnormalities (such as a shallow femoral trochlea) tight IT tendons, etc etc.
PFS is no longer a favored term b/c it does not really say anything. It's like going to the doctor with a headache and being told, "you suffer from cranial pain syndrome."
You can't properly treat/reslove your problem unless you know what is specifically causing it. PFS does not help at all in that goal.

They are talking about the same thing. Chondromalacia - means softening of the cartlidge, whether it be behind the kneecap(patella) or elsewhere.
Patella Femoral Syndrome - Is a rough description they give to various conditions that show these types of symptons.
For example I have PFS because I suffer from Chondromalacia behind the patella.

Hi, I was diagnosed with having Chondromalacia on my right knee last July. In November, when I went to my followup, my doctor told me I had developed patella femoral joint syndrome (PFJS) in both knees and I developed chondro in my left knee as well.. I've been doing home therapy since last July and the problem is not getting any better. I had my first appointment with my OS just yesterday and he didn't even mention chondro or PFJS! Just instructions for a harder regime of exercises. Sorry for being long winded but my question is this: What is the difference between the two? My regular doctor (not my OS) told me I had both, but I can't seem to differentiate between the two. Please help a confused person!
